Does the classified Ad module has the option of giving choice to users to post their ad for free OR Pay for the ad , and let it appear in a different block say on the home page??

I believe Classified Ad module doesn´t allow you to do what you want.
I solved this "issue" by creating different content types, refering to a same commerce product and using lm_paypal for the paid ads.
This gives you the flexibility to handle both content types induvidually and posting them whereever you want.
Give this a little try, I know it works.
