Editing panels_content management page - adding, removing, altering CTools provided widgets and their elements

I'm working on a site that uses og_panels to allow group admins to construct the layout of their group sites. These admins need only the most very basic options, and the plan is to remove any option deemed excessive from the end user experience. Most specifically, I'm looking to make alterations to the following:

1) Removing options in CTools dropdown menus on the panels_content page.
2) Altering, reordering and removing headings from the Add Content modal window

I've used panels before, but haven't ever tried to theme all the CTools provided stuff. I could be wrong, but it looks like the traditional Drupal paradigm of hooking in or theming away doesn't really apply here given the module stack (og_panels->panels->ctools). I know plugins can be developed for CTools, but most of what I've seen demonstrate them for purposes of adding additional styles and layouts for content view.

What's the best way to make alterations to Panel's management pages like panel_content? I've done some digging but haven't found too much. I know I can hack the module apart quickly to achieve what I want, but I'd prefer to preserve the upgrade path and neatly as possible. If anyone can provide some starting points I'd much appreciate it.
