I am on D5 going to D6 by the end of the year. I am assuming that Media is the right answer when I get to D7 and maybe for D6 as soon as it has stable code. Currently I have images, swfs and attachments all over the /files directory - uncontrolled mess as each person has done their own thing. I need a wysiwyg solution as that is what my content editors will tolerate (tinyMCE via wysiwyg module.)
So what should I do now to prepare in a way that things mostly port to D6 and eventually d7? Or should I just tolerate the mess and wait until I am on D6?

I'd upgrade to Drupal 6, and then re-organize the files.
I've got multiple sites in a similar state to yours, and I upgraded all of them in the last year. I think it's a good idea to make a really solid backup and archive because things will break, but it's a good idea to upgrade to Drupal 6 and deal with the breakage to be in a good position for the next shift. And Drupal 6 is so much better in its own right, it's worth the time and energy.
I like BUEditor (http://drupal.org/project/bueditor) instead of TinyMCE in Drupal 6 because it's a simpler install, interface, customization, and so far it's been reliable.
The Media module includes
The Media module includes wysiwyg firmly in its roadmap now, probably to be integrated with fckeditor and/or tinymce. You should be fine with any of the top media modules, such as filefield/imagefield, emfield, etc. I know what you mean with the uncontrolled mess -- that's what we're all trying to clean up right now.
I'm not sure of its maintainers' plans, but the IMCE module is also still in the top 20 or so used modules, so there's going to be a lot of interest in bringing that module into the loop at some point as well.
