Does anybody know a solution to watermark uploaded "mp3" or "aiff"-files with a 3rd party service or with some add on´s ?
Also I am looking for a good protection solution for the audio-files (mp3) which are used e.g. in players where you can see the url within the html source.

Go to ISRC and become a member. You'll have to pay a $75 yearly fee.
With Ubercart you can file restrict your audio files for download and track or profile who downloads it. You'll need to understand PHP programming if you want to customize it properly. I found I needed to have a valid business as a record label as an LLC or whatnot in my state in order to simply get a SSL certificate. Your looking at a few hundred just for that.
Certain audio gurus use services like CD baby. Keep in mind it is a good idea to copyright and get ISBN numbers as well. I also feel contacting a vinyl press or CD duplication service is a valid next step if you want hard copies of your work available as well as downloads. With Ubercart, you can isolate mp3 downloads with every purchase of a CD or Vinyl record.
The soundcloud widget is easily editable and asks for ISRC codes. Simply, disable the download option during initial upload.
