Just when I thought I was done, I realized that I have no idea how to set up shipping to be added to the cart. I don't see an option to add this to either. Should I just add it directly to the product price?

Commerce Shipping and Rules
Shipping in Drupal Commerce is all Rules-based...meaning that shipping amounts and calculations are controlled by the Commerce Shipping module and customized using the Rules module. There's a bit of documentation available at http://drupal.org/node/1220334.

Correct. Rules-based shipping (and Rules-based everything else in Commerce) allows you to set up different shipping prices for purchase amounts, user roles, days of the week, etc.

Data selector
On the Shipping service Data selector I want to select commerce order correct? There's deft. not enough documentation on Shipping 2x :(

Commerce shipping is extremely poorly documented. I spent dozens of hours over the last month attempting to configure Commerce in a usable way. (For anyone keeping track, that's also the same month that my first child was born. Not good timing.) We even had to abandon it (Drupal Commerce, not my son) almost 100 hours in for one project in favor of Ubercart. :-(
I'd stick with Shipping 1.x for now. 2.x is even less well-documented and reliable.
Rules are too complicated for me to be able to answer your question about the correct Data selector. It really varies. I'd start with http://drupal.org/node/298476.

Uninstalling...
So, I had already installed shipping 2x. Now I can't uninstall shipping 2x and it won't let me install 1x. Shipping is deft. not my favorite topic.
Flat rate resolved
Apparently there's a Flat Rate example module and that's what I downloaded instead of the actual module. Now, if I can only figure out how to get free shipping after a certain $ amount has been purchased...
Basically it boils down to
Basically it boils down to either enabling or cloning the example flat rate shipping rule, modifying it to match your shipping rate. Then you'd add a data comparison condition that causes the shipping method to only become available when the amount is less than whatever your free shipping cutoff is.
