Need help with removing flash and replacing it with JS

I currently have a flash 721x403 I want to replace with javascript image swaps. When I change the index.php in dreamweaver, and upload it to the root folder, the images and javascript work perfect, but the links on the nav stop working. I want to view this site on iPad without flash.
The code works fine on my other site: www.MissDebbiesDaycare.com and even on www.FabTurn.com bothe IIS hosted. I do not know Drupal code, and need some help.
