So BOA does an excellent job for the site itself. But what about actually getting to the BOA server - the DNS.
At the moment I have a separate cPanel/WHM server and am creating a blank account there for each domain and changing the sites main IP address to that of the BOA server. Then separately creating an account in Octopus for the same domain. The cPanel/WHM keeps the nameservers up-dated.
What other options are there?

AFAIK aegir is not compatible with cPanel/WHM, perhaps you could use BIND9 and webmin which can be configured to install in the Barracuda script. Also you might consider providing more info about you particular server, for instance I'm using linode and can configure DNS when I login from their control panel.

No Aegir and cPanel are not compatible! Also, RackSpaceCloud does also have a DNS service that you can use with them.
What I am looking for is an "all in one" solution for DNS and I assume other people would be looking for something similar. Generally speaking, if you are managing a few different web sites, not all of them are Drupal based - yes, a sin. I know - and therefore you end up with a (say) cPanel server for everything else and an Aegir server for the Drupal sites.
What I am doing is using that cPanel server to create a similar account to the domain on the Aegir server. This is used for DNS and uses the cPanel clustered DNS for reliability. I simply change the Domain's base IP address to the Aegir servers's IP address.
All DNS is in one spot and I can use a single set of Name Servers for all domains - but is has the double handling issue in that the domain has to be created twice.
How do other people overcome this? Is there a better way to manage DNS?
Would it be possible to plug into Aegir "after create" and create the account and DNS auto-magically? Or is there a better solution?

I haven't tried it yet myself, but I have seen an experimental module as part of Aegir that includes some basic DNS support. I don't know if it will handle what you are looking to do but it might be worth investigating

I'm afraid I can't help, I have no experience with what you are doing sorry it's beyond me at the moment, sounds like a right PITA though. A much better description though so hopefully someone might be able to point you in the right direction, good luck geofftech!

I always recommend to use good registrar, so you can manage your DNS at your registrar directly and not via any third-party, host-associated service. Then you don't need to deal with any duplicate stuff. Personally I prefer Gandi.net.
