Theming best practices and preprocess within module/theme

I added session at http://drupalcampdeccan.in/sessions/theming-best-practices-and-preprocess

Most of us mixing script between module and theme. For example we write html code in .module and logic in .tpl.php file.
I would like to catch all scenario where we can make better theming(i.e. MVC concept) in this session.
