Hello everyone, I thought it would be best to start with an overview of all the different academic and research sites where Drupal is either being used or is about to be used. Please, indicate in your post which modules you found essential to provide functionality specific to the academic/research needs of your site.
Note: If you have more than one site, please, add it into separate comments.

CADAAD.org
My first Drupal site serving an academic community was: http://www.cadaad.org (Critical Approaches to Discourse Analysis Across Disciplines). I've used it to organize a conference and but it has now grown into more of a community. Including reviews, event calendar, bibliography, Amazon library and an peer reviewed ejournal.
Modules used:
* Biblio (for bibliography)
* CCK/Views/Contemplate (for eJournal, reviews and glossary)
* Book (for conference overview)
* Amazon Tools (for library)
Modules looked at:
* eJournal (not available for 5.x, yet, not necessary for infrequent publications)
* Conference (not available for 5.x, only useful for peer review of abstract submissions)

This is my personal website http://info.ulrich-schrader.de. Biblio is used to manage my publications. Modules I found useful in this context are

ffm-pflegemanagement.de
This is an alumni site http://www.ffm-pflegemanagement.de that I am currently installing.
The biblio module will be used to create a collection of literature references and publications.
The other modules largely consist of the drupal core box. I will probably include the event module once it is ported.
