Suggesting that taxonomy be available as Custom Content Type (IE:create content > taxonomy term) and/or that permission option "edit own taxonomy terms" be made available.
This would eliminate the need to add taxonomy terms when a new node is created that also functions well as a taxonomy term and also seems to support the D7 field taxonomy functionality.

Now, that's a good idea. It would be brilliant to have an OWNER for a taxonomy. Then you could have per-term permissions!
Node references
That's what node references are for.... I don't really see the benefits you describe, especially compared to the additional overhead it would create.
