Hi,
I have a multisite for my mobile version, but I found the links to it in google. Duplicated content is really bad for SEO.
I cannot put robots.txt because it uses the same folder that already have robots.txt.
Any way to hide my mobile version site for the search engines?

Depends on your setup
I have rules in htaccess to redirect, based on user agent, to m.example.com and haven`t found any link on google so far. The XML sitemap has only links from www.example.com, nothing from mobile.

Relax, and stop repeating SEO cargo cult tropes. Then learn about the canonical link tag, and try using the Meta tags module to get it up and running on your site. Or you can hack together a simple module to do it yourself if you find that module to be too complex sometimes, as I certainly do.
