Am I missing something in the upload? When I go to enable the modules for the upgrade they do not show. I know they are in /httpdocs/sites/all/modules but they do not appear when I need to enable them.

I assume "httpdocs" is your drupal root? I would try:
1. clearing cache
2. uploading some other module to /httpdocs/sites/all/modules to see if that shows up (making sure there's not something broken with that folder per se).
3. Also double check that the folders for the missing modules do contain .module and .info files in them and it is not a case of troubled FTP uploads.

deleted entire folder
I deleted the entire folder then reinstalled. Now they are back.
