How to best duplicate this website in drupal?

I would like to duplicate their same effect of how top stories, etc with drupal. I need to be able to select a feature story and have snippets of others on the home page.

Your question could easily take a book to answer, so I'll just give some pointers to some very useful modules. That should get you started. To make those kinds of layouts, the Panels module will help a lot. For the display of the content, try Views. It'll provide blocks of the content that you want to display, and you can use these blocks in Panels. You can differentiate between top stories and other stories with Nodequeue or by simply selecting "promoted to the front page" in your nodes/stories/articles and then restricting your headlines view to show only those stories, using a filter.
